As the complication of the human genome project (HGP) and the fast development of gene sequencing techique,people can locate disease to molecules.Single Nucleotide Poly-morphisms (SNP) is now the marker in human genetic association analysis,and some of the single loci association study have been used and located some disease recently.But since the huge size of the human and the complex diseases are always determined by a series of genes,so they can no longer fulfill our need.Now people want to find a multilocus association study which is effient and powerful.Now scientist have raised several kinds of method on multi-locus genetic association study,but since the distribution of genetic variables and the exist of linkage disequilibri-um(LD) among SNPs,there method always have their advantage and a method could be widely used are still not found.This paper reviews some popular association analysis test methods,especially those based on similarity,and raise3new mehods,which are based on logistic regres-sion,MANOVA and Latent variable model.Finally we use simulation test to compare these methods with some traditional ones.In our simulation we set up the independent and LD genetic model and switch the parameters as sensitive locus and background LD level to simulate different genetic environment.The result shows that compare to traditional ones,our methods can be spread from binary character to complex character and have a promising future.
