Huangguogan is an obvious natural Citrus hybrid discovered in Shimian County, Sichuan Province, China.We collected the Citrus varieties which were cultivated longer than Huangguogan in Shimian County, Sichuan Province, China, andcombined morphological and molecular markers with SSR and cpSSRto proven the genetic background of Huangguogan and exploreits possible parentage.And we used molecular marker with SSR to explore the kinship between Huangguogan and Skiranui Tangerine. These could provide the further development for Huangguogan.The results would be listed as follow:(1) Morphological numerical traits analysis showed that the leaf stalk length, phylliform index and fruit shape index of Huangguogan were similar to Xianfeng orange but were statistically different from the rest of the varieties. In addition, nonumerical traitswere coded and clustered, which showed that Huangguogan and Xianfeng orangeclustered together. These findings suggested that Huangguogan had morphological similarities toXianfeng orange.(2) Twelve out of seventeen SSR primer pairs were polymorphic among these varieties. These results reflected obviously that the SSR was a useful tool in distinguishing these genotypes. Consequently, SSR results were collectively used to construct UPGMA dendrogram to reveal genetic relationships among varieties. In the Cluster Analysis, the dendrogram had2main branches, first branch including all of the varieties except Shatian pummelo which formed a separate branch. Xianfeng orange and Navel orangewas clustered together,revealed~80%and75%genetic similarity to Huangguogan. Hongju tangerine, Yaogan and Xinjing Satsuma mandarinwere together and. Hongju tangerine was~77%similar to Huanguogan. Yaogan and Xinjing Satsuma mandarinwere~60%similar to Huanguogan.They illustrated the closet genetic distance between Huangguogan and Xianfeng orange.Hongju tangerinewas the second,Navel orangeand Yaogan and Xinjing Satsuma mandarinthird,Shatian pummel last.(3) Two out of four cpSSR primers were polymorphic. Band patterns were identical in Huangguoggan and Xianfeng orange. Since cpSSR is maternal inheritance, together with the morphological data it is likely that the female parentage of Huangguoggan could come forXianfeng orange.Combining the results of morphological and molecular markers,it is likely that its female parentage was Citrus sinensis (L.) Osbeck and its male parentage was Citrus reticulata Blanco.(4) Twelve out of seventeen SSR primer pairs were polymorphic between Huangguogan and Skiranui Tangerine.Band patterns were not identical in them. SSR variation is low probability.Therefore we presumed that there wasdistant genetic relationship between Huangguogan and Skiranui Tangerine.
