Most agronomic traits such as yield and quality of rice are the most important traits in corpbreeding, as they are controlled by multiple genes and the environmental factors, thegenetic mechanism is complex. To study these agronomic traits is very important for ricegenetic improvement. This study do the association analysis between the soluble starchsynthase gene and the rice quality traits, based on the60SSR markers for populationstructure which is randomly selected from12chromosome. At the same time do theassociation analysis between the SSI、SSIIa、SSIIIa gene and the yield traits, the itspurpose is to know the impact of the alleles sites.on yield traits, and the end is to explorethe excellent genes for rice breeding. The main results are summarized as follows:1Use the same rice access、phenotypic data、population size and the linear model, thereis87loci.There is45same loci no matter the population structure was done or not, andthere is5loci did not find in the test when the population structure is consider.2On the basis of population structure, do the comparison of the association analysis,which was used by general linear model (GLM) and mixed linear model(MLM).Theresults showed: there is some loci in GLM and MM model, the number of loci is77and76,respectively. There is3loci is identifyed only in GLM.3Do the comparison of the association analysis when the phenotypic data is different.Inthe result, there is32same loci, and5loci was not identifyed in2011.4Do the association analysis with rice yield and quality traits in soluble starch synthasegenes. In the result of yield,there is42loci; in the the result of quality traits,there is75loci.In this two results,there are6same loci.5When the rice access is added, do the association analysis with rice yield and qualitytraits in soluble starch synthase genes.There is44same loci in the result of qualityassociation analysis, and there is5same loci in the result of yield association analysis.
