In this research, we have complete the transcriptome sequencing of hybird Siniperca,selected from the sequencing results of microsatellite loci, randomly selected part of the loci tostudy the polymorphism. Gene frequency, Gene heterozygosity, polymorphism informationcontents, number of effective alleles, F-statistics, gene differention and the Nei standard geneticdistance were studied in three wild Siniperca: Siniperca scherzeri, Siniperca chuatsi andSiniperca kneri using25microsatellite markers. The clustering dendrogram was obtained basedon Nei standard genetic distance. The results were as follows:1. In this research, we randomly selected some SSR sites from the results of transcriptomesequencing to detect the polymorphism and a total of25microsatellite loci were detectedpolymorphism.2.169alleles were tested at the25microsatellite markers in3Siniperca breeds and themean allelic number of per locus was6.76. The least locus was3(JX867980) and the most was16(JX867998).3. Five Siniperca scherzeri specific loci were detected in25microsatellite markers.4. The Hardy-Weinberg equilibrium analysis revealed that genetic equilibrium was showedat the most loci in3Siniperca breeds (except the Siniperca scherzeri at JX867981, JX867985,JX867986and JX867987, Siniperca chuatsi at JX867985and JX868000).5. The gene heterozygosity of the3Siniperca breeds were between0.5518and0.6233, andthe polymorphism information contents were between0.6414and0.6914.And the Shannonindex were more than0.05.6. The Nei’s standard genetic distance between Siniperca scherzeri and Siniperca kneri isthe biggst (1.7734) and between Siniperca chuatsi and Siniperca kneri is the minimum (0.3714).The UPGMA dendrograms was drawed with the Nei’s standard genetic distance, and the resultrevealed that Siniperca chuatsi and Siniperca kneri jointed as a group, Siniperca scherzericlustered with them.
