As a new subject, bioinformatics get more and more the favour of researchers, since a large number of biological sequence data has been found, especially theproject of human genome has been completed. The focus of the subject is thatanalyzing and processing the biological sequence data, then transforming these datainto the information useful to mankind. In this paper, we will introduce the methodsof vector and distance, and using these methods to analyse system development of30kinds of parvovirus and70types of polyomavirus, then construct phylogentictree, get valuable information. This paper will be divided into three chapters. The frst chapter, we will intro-duce the basic concepts、mainly research contents and usually used mathematicalmethods, and the related theory background of virus used in this paper. The second chapter, we will put forward the theory of system occurring anal-ysis: No sequence alignment and distance method. In vector method, we will putforward the components vector method constructing sequence, and dynamic lan-guage model method processing components vector. In distance method, we willput forward the correlation distance method、the logarithmic correlation distancemethod and mutual information distance method. In the end of this part, we willbriefy introduce specifc applications of these methods. In the third chapter, we will propose two diferent distance methods to calculatethe distance matrix of30kinds of parvovirus and70types of polyomavirus. As forparvovirus, choose the method of combining the logarithmic correlation distanceand the mutual correlation distance. As for polyomavirus, choose the method ofcombining the correlation distance and the logarithmic correlation distance.Next, usethe nearby PHYLIP package methods merging phylogentic tree, and The phylogentictree is consistent with those obtained which using the traditional methods. In the end of the paper, we make a brief summary of the whole article, andmake evaluation of the methods we used. Meanwhile, we make a brief explanationfor the further research work we need to do.
