As one of the important food crops in the world, exploring the rice’s quality genes and used for rice genetics and breeding is of great significance. The477rice materials was used to build a natural variation group and to study the genetic diversity and deeply study the population structure of it.This work was intended to lay a certain foundation of association analysis of related phenotype and genes. The results were as below:1、86allele sites were amplified from44random primers and4.227allels per locus on average. The alleles of distinct locus of each material changed from2(RM6297)-9(RM1235). The average index of gene diversity of SSR level based on Nei’s was0.2351. The maximum and minimum PIC value of primer was0.6707(RM215and RM495) and0.0719(RM44), respectively, suggesting the genetic diversity of tested rice group was ample. The results showed that the PIC value of each chromosome was different from each other, and the maximum and minimum value was0.60of chromosome5and0.11of chromosome12. The diffirent PIC values of each chromosome indicated the diffirent genetic diversity, which maybe one of the measure scales of evolution level on rice chromosome.2、 The results of the mixing analysis model of the STRUCTURE and NTSYS cluster showed that all the materials could be divided into typical japonica local rice and typical indica local rice. In the two groups,there were many mix-type material,90indica varieties belong to the former group as well as95japonica varieties belong to the latter one. Therefore,we need a more accurate and effective method for this kind of indica and japonica’s evaluations. After further analysis of the two groups and found that the kind of japonica could be divided into two subgroups, the indica could be divided into five subgroups,explaining that the genetic structure of the indica group had more complex genetic structure than the japonica one.
