This research used Geographical Information System (GIS) and SWAT hydrological model as the main technical methods, superimposed and treated the data, screened out the corresponding partition indexes, and thereby built the index system that is suitable for Heihe basin, got the water eco-functional regionalization method and thematic mapping.The result indicated that:1) The level1of water eco-functional regionalization of Heihe river basin selected terrain data, not climate data, the lever2used hydrological response unit, combined with the vegetation type and sub watershed unit. This study first attempt to use hydrological response unit for water eco-functional regionalization in other eco-functional regionalization we can also learn to use.2) The level1results showed that, elevations of1300m and1800m were partition boundaries. From validation of indicators of phytoplankton, zooplankton animal and benthic animal we can see that, with the lower of the elevation, aquatic biodiversity index increased, the number increased, which had big relations with river condition, water temperature and water ration. Regional overall quality standard, some areas exceed the standard of water quality.3) The level2results showed that, plankton diversity was higher in the sub region:water ecological subregion of Heihe gently inclined plain oasis agricultural (Ⅱ2), water ecological subregion of Qilian Mountains Zhongshan needle grass water source conservation (Ⅰ2) and water ecological subregion of the lower reaches of Heihe Ejina Juyan Delta (Ⅲ1), The Ⅱ2subregion of wetland which has unique ecological environment is suitable for growth of marine organisms, so the number and types of aquatic organisms for the basin top, the other2areas are in common to direct human influence, this may be the cause of more aquatic organisms.4) The lever3was tried to finish, based on water environment and water function zoning, not only reflecting the water quality, but also the complete ecological function. We used the water chemical index for partition index, dividing into19areas.
