The repeated sequence plays an important role in the Biological gene sequences. At present, the repeated sequence becomes a hot in the field of research. The scientists are trying to reveal evolutionary mechanism, functions and features of organisms by researching on the repeated sequence. Out of the tRNA sequences plays an important role in the the protein synthesis and the AIDS has become a serious disease which has harmed on the society and humans, thus the repeated sequences among the tRNA sequences and HIV sequences were researched by us. By the analysis of the repeated sequences among the tRNA sequences and HIV sequences, the kinship, evolutionary mechanisms, origin and structural characteristics of all the tRNA sequences are analyzed and dicussed, and at the same time, the evolutionary history and characteristics of HIV are also dicussed in this paper.In the first chapter, the Bioinformatics, the biological databases, the tRNA sequences, HIV sequences, the repeated sequence, the palindromic sequence, CVTree method and the basic definition and basic parameters of complex network are introduced.In the second chapter, The kinship evolution network of3420tRNA sequences is constructed on the basis of the CVTree method and Complex network theory. By the analysis of the average degree, the average clustering coefficient, the average shortest path, the degree distribution and the topology of network, on the one hand, the kinship and evolutionary mechanisms between tRNA sequences is analyzed and dicussed in this chapter, on the other, it is to compensate some drawback of the simple similar degree method used to research on tRNA sequences by Wei and Chen, et al. in2009with the CVTree method and complex network theory.In the third chapter, the repeated sequences of different length within all the tRNA sequences are counted. By the analysis of the repeated sequences of all tRNA sequences, the origin and evolutionary mechanism of tRNA sequences are discussed further in this chapter,and at last a hypothesis of tRNA sequences is prodossed by us.In the fourth chapter, the palindromic sequences of different length within all the tRNA sequences are counted.By the analysis of the palindromic sequences of all tRNA sequences, the features in the evolutionary process and the reason for the formation of clover structure of tRNA sequences are also discussed in this chapter.In the fifth chapter, the repeated sequences of different length within the HIV gene sequences are counted. By the analysis of the repeated sequences of the HIV gene sequences, the evolutionary history and characteristics of HIV are also dicussed in this chapter. Finally, the conclusions of this paper and the outlook of future work are described.
