Proteins is very important molecules. One protein usually corresponds to one function. The primary sequence folds into three-dimensional structure, and then becomes a unit of biological molecular machine or other substructures. The structure of protein is seldom generated afresh, usually it is formed from a limited number of domains'duplication, fusion, recombination and mutation to meet the requirements of the different functions of proteins. Since Anfinsen experiment, more and more people accepted the assumption that the primary structure of protein determines the tertiary structure of this protein. But so far, we are still not very clear the mechanism that how the primary structure of protein determined the tertiary structure.Multiple sequence alignment experience tells us that all symmetric protein sequences have hidden quasi-symmetry, and it's the same with the symmetry of the tertiary structure. So we can consider that the symmetrical tertiary structure of these proteins is the result of the amino acid sequences'symmetry, in another word, the symmetry of the tertiary structure is encoded by the sequence. This may be a manifestation of the recognized rule that primary structure of protein determine the tertiary structure. If 25% amino acids of two protein sequences are identical, then the two sequences usually have similar local structure. And different sequences can have similar symmetrical structure. One possible reason is that they have the same implicit sequence symmetry. And the sequence of protein with symmetric tertiary structure is composed of similar sequence fragments.In recent years, internet-based virtual experiment environment is a hot issue in present study. Based on the previous study we made on protein symmetry, we try to use the popular Matlab and Java to build out based on B/S mode remote protein symmetry prediction system. The system use JSP or PHP to call the powerful numerical analysis and graphic display of Matlab, it not only enhance the data visual capability of JAP and PHP, but also extend the Matlab application to the web environment which greatly expanded the software's functions and scope of applications.
