Biochip is a crossed scientific technology combined of molecular biology, microelectronics and micro-mechanical discipline. If we use computer to help the research of biochip, we certainly can save time and money. Bioinformatics, especially the establishment of database will be very useful to deal with the information in many aspects of the research of biochip." Interaction between DNA and protein on dsDNA microarray" is an experiment for the research of gene transcription. This experiment is very important to discover the nosogenesis of some terrible disease. But its long experiment period and expensive reagent lead to the necesseraty of finding a bioinfomatics method that could save human/material resources and improve developing effeciency.Based on experiments of "Interaction between DNA and protein on dsDNA microarray" and its revelant software simulation of biochips preparation, this artical studied in enzyme simulating, electrophoresis simulating, simulating of biochip and protain hybridization and Simulation of hybrid fluorescence spectra. It also expatiated on the design ideas, data base, managing system and test reports etc.DBP software was manufactured by using Visual C++ 6.0 and Photoshop. The main function of it concludes enzyme analysis, electrophoresis simulating, analysis of DNA binding site and the displaying of post-hybridization fluorescent images.The DBP software is just made to be a good assistant of analyzing and simulating the experiment of "Interaction between DNA and protein on dsDNA microarray". In this way we may be more efficient and easier to manage the experiment.
