The 20th century saw a rapid development of bioinformatics. But there exists a realistic problem to the researchers of bioscience and other relevant scientists, that is, what they should do to make full use of information about bioinformatics on the Internet to analyses nucleic tide sequences and protein sequences .Because of the complication of molecular biology ,effective calculations should be provided to solve biological analyses. The problem of multiple sequence alignment and Phyligenetic tree is the most basic, frequent and representative calculating one.In the bioinformatics, there are many mature and effective calculating methods which are used by many biologists and for many years and which have formed some complete packages. What more ,a large amount of database data are available for people to check,such as NCBI, however, a lot of room is also needed to improve. Many similar technology of a lot of subjects can be transformed to technology and calculating of bioinformatics after moving. So, contents needed to be studied in this field are beyond over our expectation.At point to those problems mentioned above , this thesis will focus on the research of protein sequences and gene sequences of molecular biology, and give a detailed account about pair wise alignment of protein sequences and gene sequences,multiple sequences alignment and construction of Phyligenetic tree. Except for these, give effective calculating of finishing those analysis .The main work and result include as follows:1. A detailed research of calculating of pairwise alignment of protein sequences and gene sequences,multiple sequences alignment and construction of Phyligenetic tree.2. A detailed research of forming method and mature calculating of Phyligenetic tree, especially some to enhance technology and calculating.3. Analysis of construction,a flow chart,a exchanging use of subprogram of the most commonly used package Clustal.4. By using subprogram of Clustal to program a Chinese platform of multiple sequences alignment and construction of Phyligenetic tree.5. Examples to illustrate the step and method of the platform.6. A program about improving distance methods and analysis about the program.The studying method: reading materials,finding from Internet,Programming by using C language.As a student of department of computer, I have researched the methods and algorithms about two large problems-- multiple sequences alignment and construction of Phyligenetic tree. And I have illustrated the method of how to resolve the problem in biology by using computer package by a example—Clustal.
