Based on the zooplankton samples from stations in the Minjiang River estuary in September 2008 and Jiaojiang River estuary in August 2010. The species composition,eco-groups, dominant species and differences in ecological adaptation of the zooplankton in two area were analyzed and compared. The differences in community structure of Minjiang Estuary and Jiaojiang Estuary and the impact of variation of water masses on these ecological characters was discussed. At the same time, the average biomass and average abundance and dominant species composition of the zooplankton in two areas were analyzed and compared. Moreover,the dominant species of two areas was identified and the contribution of the abundance of these dominant species to total abundance was analyzed. Then the relationships between the water mass and the differences of two area’s zooplankton were discussed.And the bait characteristics and fishing property of two area were also compared and analyzed. The results indicated:In summer, 13 warm temperate speices were founded in Jiaojiang Estuary, because it was strongly influenced by the upwelling, it was the reason that the species number of Minjiang Estuary(37) was less than Jiaojiang Estuary′(43). The 6 dominant species of Minjiang Estuary were mainly subtropical species because it was influenced by Taiwan Warm Current in summer, Jiaojiang Estuary had 7 dominant species which included 4 subtropical species and 3 warm temperate speices. According to the point of optimum temperature, both Minjiang Estuary and Jiaojiang Estuary were mainly consisted by subtropical species, some warm temperate speices were also founded in Jiaojiang Estuary because of the reason of upwelling. According to the point of optimum Salinity, Jiaojiang Estuary was mainly consisted by nearshore species, Minjiang Estuary was mainly consisted by offshore species, which was the major difference of the ecological groups of two waters. The community structure of zooplankton in Minjiang estuary were strongly influenced by the coastal curent and the Taiwan Warm Curent, but Jiaojiang Estuary was mainly affected by the coastal current and the upwelling. Comparison and analysis of the community structure of Zooplankton between Minjiang River estuary and Jiaojiang River estuary indicated that the water mass is an important factor in formation of the community.The species composition of zooplankton bait of the Jiaojiang estuary fishing ground was better than the Minjiang estuary fishing ground. The Jiaojiang estuary not only appeared the large size zooplankton Copepoda, but also contained Mysidacea、Pteropoda、Amphipoda that Minjiang estuary did not have; In summer, the nutrients of Jiaojiang estuary was rich. Because it was strongly influenced by the upwelling and run-off. Then it brought a lot of zooplankton bait for Jiaojiang estuary. Its average abundance was 281.17 ind.m-3 which was much larger than Minjiang estuary’. The nutrients of Minjiang estuary poorer than the Jiaojiang estuary, because Minjiang estuary was influenced by the Taiwan Warm Curent that its nutrients was poor in summer. Which made the Minjiang estuary’s average abundance was 110.19 ind.m-3. Influenced by the the upwelling, the warm temperate specie Calanus sinicus became the biggest dominant specie that its average abundance was 121.19 ind.m-3. Evadneter gestina was the biggest dominant specie of Minjiang estuary, and its average abundance was 45.63 ind.m-3.In species composition, bait abundance and superiority-inferiority areas, Jiaojiang fishing ground was better than Minjiang fishing ground. Comparison and analysis of the quantitative characteristics of zooplankton between Minjiang fishing ground and Jiaojiang fishing ground and the different water mass of two areas indicated that Jiaojiang fishing ground’s migrant fishes was more than Minjiang fishing ground’s. Which also made the two area’s fishing ground property different.
