This study is the first report to examine bacterial community structure by using Next-generation sequencing(NGS) in Poyang Lake. In this study 99.705% were belong to domain bacteria; the vast majority phyla in domain bacteria were represented amongst the OTUs classified in this study, Proteobacteria(45%), Bacteroidetes(13%), Firmicutes(8%), Actinobacteria(7%), Planctomycetes(5%), Verrucomicrobia(4%), Cyanobacteria(4%), Acidobacteria(4%) and the phyla Chloroflexi(2%), Armatimonadetes(1%), Chlamydiae(1%), TM7(1%) are also obtained. Among the top phyla Armatimonadetes, Chlamydiae, TM7, Thermi, Chloroflexi were not detected in previous study of Poyang Lake. And in addition in genus level we detected Planctomyces, Flavobacterium, Prochlorococcus, Novosphingobium, Hydrocarboniphaga, Aeromicrobium, Rubrivivax, Polynucleobacter, Pseudomonas, and Oxalobacter.Comparison with previous studies showed that no significantly change in phyla of the dominant bacteria of Poyang Lake, but a significantly change in the content of the most dominant microbial.This study observed a trend of decreasing richness from northern to southern Poyang Lake in September, 2014. However, an inverse association was observed from northern to southern in around August, 2014. These changes consistent with former mentioned value changes of each sites.We inferred that microbial richness in northern and southern Poyang Lake showed a dynamic change, and between August and September is likely to reverse change of a time period for the dynamic change trend. From the community structure, we can infer from 2007 to 2014 Poyang Lake eutrophication status tended to be serious.Principal Component Analysis(PCA) revealed that the bacterial community structure in Nanjixiang and Wucheng were more different than Xingzi, Kangshan and Meixi.
