Allium L.is an important perennial herbs in Liliaceae, which is one of the largest genera in monocotyledoneae Liliaceae, and widely distributed in Inner Mongolia. Allium is the important component of grassland, meadow, mountain, forest and the desert, domestic animals liked to eat it, and also has very high values of feeding, herbage, medicine, ornament and so on.The research of molecular phyogeny ot Allium is both focused home and abroad, but the study on molecular phyogeny of Inner Mongolia Allium is very uncommon. In this research, phylogenetic relationships of10Allium species and1Hemerocallis outgroup species collected from17sample sites in Inner Mongolia were cloned, the author analyzed their GC content and analyzed about homology by ITS sequences and rps16intron gene sequences. According to another Allium sequences from GenBank, ITS sequences and rps16intron gene sequences phylogenetic trees were constructed by using Neighbor Joining and Maximum Likelihood methods with MEGA5.1software, and credible phylogenetic relationship.ITS sequences and rps16intron gene sequences of seventeen Allium samples were647bp to702bp and771bp to884bp respectively. The GC content of ITS and rps16intron gene sequences of the seventeen samples ranged from43.12%to50.71%and from29.65%to34.02%respectively. The homology of ITS and rps16intron gene sequences of the seventeen samples ranged from99%to76%and from100%to80%respectively. According to analysis of the homology, the conspecies plants collected from different spaces have high homology of ITS and rps16intron gene sequences, the different species in the genus of ITS sequences changed higher than rps16intron gene sequences, namely that the homology of rps16intron gene sequences were higher than ITS sequences, because of ITS is internal transcribed spacer, rps16intron gene sequence is intragenic sequence, intragenic sequence has high homology than internal transcribed spacer. The GC content of seventeen samples also indicated that, in the long-term of Allium evolution, the different species of ITS sequences have a lot more changes than rps16intron gene sequences.The ITS sequences and rps16intron gene sequences phylogenetic trees of Allium in Inner Mongolia and another Allium from GenBank showed that, Allium and outgroup were obviously separated, which supports that Allium is monophyletic. Most of conspecies from different spaces were clustered into one group had close relationships; but, a few conspecies from different spaces weren’t clustered into one group, although they have similar morphology, in the long-term of Allium evolution, they have a lot changes at molecular level; the relationship in the different species in the genus and traditional classification were similar. Different group plants in the phylogenetic trees have close relationships, may be their molecular variation haven’t let the morphology change. Because ITS is internal transcribed spacer in the nuclear gene, rps16intron gene is chloroplast gene, they have different conservative and evolution speed, so that the phylogenetic trees have differences in intragroup of different species.The phylogenetic study on ITS sequences and rps16intron gene sequences provided the genetic informations for the phylogenetic relationships at classification and indentification in this research.
