Protein plays a great role in the body of biology. As macromolecules, it is formed by amino acid and connected through the peptide bond. Being the important basic material of live, it is viewed as an essential component of organisms. Almost all the life phenomena are featured through the structures and functions of protein. And the function of proteins is depended on the structure of its own, so as an important method for studying the structure and function of protein, similarity comparison of protein becomes more and more important.Firstly, the existing methods are introduced in this paper, according to similarity comparison of protein, and then starting with the feature of the structure, the protein structure information is represented by structural alphabet and CGR. Through analysis of CGR, the main structure can be found and the contribution rate of each structure can be gotten , then use these information to complete the rough classification for proteins. Secondly, the method in this paper is verified from two sides. One hand, computing the similarity by the analysis of the CGR. Another hand, some characters are extracted as the reference conditions through analyzing the components and typical structure. Finally, the similarity comparison is completed by fuzzy equivalent matrix, and two experiments are given to compare the influence of different reference conditions.This method has two advantages. First, because the structure of protein is more conservative than the sequence of amino acid. So the more similar proteins in structures and functions can be found with this method. Furthermore, the method based on fuzzy equivalent matrix can get the similarity of many proteins at the same time. It can be used to improve the efficiency of similarity comparison and classification.
