With the rapid development of genome sequencing, genome structure annotation becomes the first important question of revealing genome secret. Genome structure annotation based on purely experimental methods costs highly and can't accommodate the rapid growth of genome data. Therefore, construction of automatic annotation system for genome structure is necessary.NCBI, ENSEMBL, UCSC have already established their own large-scale genome structure annotation system. However, they don't provide public service. Thus, we independently developed a high-precision annotation system and obtained genome structure annotation data having our own copyright. How should we store and vividly display these data and how to establish an effective web-based visualization system that can help researcher analysis and solve problems. Firstly annotation data is stored and then the construction of web-based visualization system on these data is emphasized.For human genome annotation data, because of its huge information amount and complex data relations, it causes that developer must grasp and understand its biological meaning. Through the strategy of making annotation elements as database entities, annotation database is established. At the same time, the database system is optimized through several methods including creating indexes,redundant backup and so on.To construct the visualization system, a system project firstly is designed. In the project, display strategy of"grading","track","semantic zooming"is confirmed and then contents and interactions of each level in four-grading views are detailed. Next, it needs to discuss the realization process of the system. In this section, several visualization graph formats are compared and the SVG format is selected. Then two algorithms of generation of gene-track graph are mentioned. Finally a variety of interactive interfaces are realized to facilitate biological research.
