Large-scale and batch annotation of proteins is a frequently occurring task in association with proteome projects. With the rapid development of internal proteome projects, a batch and automatic protein annotation platform is required to provide rapid and accurate annotation information for protein sequence from proteome experiments.At first, we find that existing integrated protein annotation systems are meeting different requirement and are facing some problems such as database integration and update by investigating these systems and analyzing their special characters. And then we fully investigate the source information of these system, all kinds of universal protein sequence databases, special their data qualities and comprehensive. At last nr database is select as protein sequence database of our annotation system, according to the balance of quality and comprehensive and our practical requirement.Collecting data from nr database and processing large numbers of data files are all troublesome work, but we fish out a project and implement the nr localization by an in-house C program. Thus, a great deal of annotation information preparing for annotation system is collected.Based on the local nr database, we construct a protein annotation system and provide a web form for accessing. And in practice we use this system to implement the initial annotation of fetal liver proteome data provided by Laboratory of Beijing Institute of Radiation Medicine successfully. Besides this, we find some results making sense by statistically analyzing organisms and references in local nr database.It is a long-term and heavy task that identifying and annotating human genes accurately. We absorb the overseas newest research results about bioinformatics and localize it. And that will help us reduce the blindness in bioinformatics analysis and experiment validation and accelerate the procedures of more and more novel genes' accurate identification and annotation internal.
