21st century is the century of life sciences. Bioinformatics has gotten unprecedented development in recent years. Bioinformation Secondary Database is one of the important research directions in bioinformatics. Due to the complexity of both bioinformation data and their applications, there is no relatively common framework model so far to meet the development need of general bioinformation secondary database systems. Aimed at the request of distributed calculation and sharing development advocated by bioinformatics, a Web Service based Multilayer Framework Model (WSMLFM) for bioinformation secondary databases is proposed. WSMLFM adopts the idea of extending the ordinary three-layer framework according to web services, and every layer is independent. Local applications and the information hidden behind those applications are wrapped by web services and become sharing components. A special service composite layer is added to dispose the compounding of web services that no matter come from the local site or Internet, so that the more complicated function combination can be supported. According to the integration of heterogeneous data resources and transformation of data formats, different operating views are provided for data managers and upper applications.The data process layer, the service layer, the service composite layer are the keys to the generalization of WSMLFM. The data process layer adopts a XML based framework which depends on data warehouses principally and virtual local databases accessorily. The actuality that the same or similar function bioinformation web services provide different service interfaces has restricted the development competence seriously, so a new role named Service Interface Providers (SIP) is added to the conventional web service three-role framework in order to manage the service interface criterions, WSDL and UDDI cooperate to fulfill the separation of service implements and their interfaces, then uniform interfaces based bioinformation web services are established. The service layer can wrap web services through the above mechanism. The service composite layer combines web services with process flows and describes these flows with BPEL4WS. The actualization of WSMLFM is validated during the establishment of the selenoprotein relative bioinformation secondary database system that belongs to 863 Program.
