In order to research the influence of gene mutations transformation and homologous recombination on Y chromosome, kinds of special DNA sequences comprehensive comparison between Y chromosome of human and chimpanzee are given in this article through molecular biology software. Comparing the results in pairs we can conclude that gene conversion of palindromic sequences is neutral for mutant recovery and overmuch homologous recombination between repetitive sequences are harmful for Y chromosomes. The corresponding relevance between the average base repair rate, homology of homologous sequence and arms of palindromic sequence is presented based on the hypothesis that palindrome mutation rate is equal to the difference of mutation rate of single base and average repairing rate of all basic group. The consistency between homology of homologous sequence and arms of palindromic sequence can be received through sequence alignment then the precisely palindrome mutation rate is obtained.DNA palindrome is a common special DNA structure.
