In this study SRAP-PCR system was established for Malus hupehensis (Pamp.) Rehd., the reaction of which was composed of Mg2+ 2.5mmol/L, Taq 1.5U, dNTP 0.3mmol/L, 0.3μmol/L of each primer, 1×buffer, 30 ng DNA in a total volume of 25μL. Primer combinations used herein gave rise to distinct bands with abundant polymorphism, indicating that SRAP could be used for identification of genetic diversity, elucidation of origin and classification of Malus hupehensis (Pamp.) Rehd..Twelve out of 36 pairs of primer combinations were selected in order to amplify the genotypes, with amplification size between 300 and 2000 bp. Each primer pair produced 4-13 bands, and polymorphic bands accounted for 91.225%. However, it is difficult to distinguish a given species based on banding pattern from one pair of primers. Similarity coefficient of 33 genotypes ranged from 0.5104 to 0.9271.UPGMA analysis indicated that 33 genotypes were categorized into 5 groups at L=0.69, and they were grouped into 3 at L=0.63. According to principal coordinates analysis, 33 genotypes were also categorized into 5 groups, same as that from UPGMA analysis except one genotype. The cluster analysis showed that genotypes from different origins were clustered in the same group, and that genotypes from the same origin were divided to different groups. Genetic diversity of Malus Hupehensis (Pamp.) Rehd. has not correspondence relation with origin, but as the regularity of population. Pingyitiancha originates from Shandong, but was categorized into the genotypes originating from Shennong mountain, as the result of personal activity.Though the materials in this study have genetic diversity, the similarity coefficient was much large. Some of the groups were difficult to distinguish. But Xingshan No. 35 was difference from others.
