The research populations were Xinong Sannen diary goat and Guanzhong diary goat.The DNA molecular marker technology such as PCR-RFLP and PCR-SSCP were applied to detect genetic diversity of four candidate genes: CSN1S1 gene, IGFBP3 Gene, BMPR-1B gene and BMP15 gene in the two populations with totally 136 samples. And the polymorphisms of CSN1S1-exon9, CSN1S1-exon(10-11), IGFBP3-XspI and IGFBP3-exon2 were associated with milk yield, litter size and body size in Sannen diary goat. The results were as follows:1 Genetic diversity of CSN1S1 gene in the two populations1.1 CSN1S1-exon9On CSN1S1-exon9 locus, five patterns were detected including A, B, C, D and E in Xinong Sannen diary goat with the frequencies 0.236, 0.194, 0.486, 0.056 and 0.028 respectively; four patterns including A, B, C and E in Guanzhong diary goat with the frequencies 0.377, 0.377, 0.197 and 0.049 respectively.The polymorphisms of CSN1S1-exon9 were associated with milk yield, litter size and body size of Xinong Sannen diary goat. The results showed as follows: (1) the 1st lactation milk yield decreased with the pattern order D, A, C, E, B and there were significant differences between A and B, A and E, B and D, C and D, D and E; the 2nd, the 4th lactation milk yield and the average milk yield with parrern A, B and C were higher than those with pattern E; so we can infer that pattern A and pattern C mean higher milk yield. (2)The 4th litter size and the average litter size with pattern A were significantly larger than those with pattern B and E.
