In this study, utilizing microsatellite marker, four donkey breeds (Gansu Qingyang donkey, Shandong Dezhou donkey, Shanxi Jinnan donkey, Shanxi Guangling donkey, and 89 donkeys in total) were analyzed. The genetic variation of population (including polymorphism information content, gene frequency of alleles, heterozygosity and effective number of alleles et al) of 6 microsatellite loci (HMS3, HMS6, HMS7, HTG4, HTG15, VHL20) was analyzed by using DNA extraction,PCR amplifying,polyacrylamide gel electrophoresis testing et al. The results revealed that six microsatellite loci in four breeds had different genetic variation. The range of the mean polymorphism information content, number of effective alleles and the heterozygosity was respectively 0.4316~0.6262, 2.0207~3.2594,0.4985~0.6847. The alleles′distribution of each locus was different among breeds, and the dominant alleles′frequency was also different between breeds. Allele 163bp of HTG4 locus was found there was higher frequency in the Qingyang donkey, Jinnan donkey, Guangling donkey, and the allele of the Dezhou donkey was only 0.0472, while Guangling donkey was even up to 1, which was rare. It was because error of test or factor of person led to and required further study. Using the polymorphism information by 6 microsatellite loci providing, we could calculate genetic distance between different breeds. The clustering dendrogram from genetic distance could correctly reflect the phylogenetic relationship and the geographical distribution among four donkey breeds, which will be helpful to provide the basis for effective conservation, exploiting, utilizing.
