In order to study the genetic diversity of the 32 tested strains, random amplified polymorphic DNA (RAPD) and polyacrylamide gel electrophoresis (PAGE) was applied in this paper. Esterase isozyme, ployphenol oxidase isozyme and peroxidase isozyme were studied with PAGE. The genetic diversity was analyzed integrated with the cultivated character. That, the application of RAPD markers in strains identification and the forecast of the eminent strains, also was discussed in the paper. It shows that:1. Combined with the cultivated character and the origin background, there was evident difference between the result of the clustering analysis of isozyme and the morphological classify. The result of the clustering analysis of RAPD is relatively exact. In the tested strains, the yellow strains were more diversity. In morphology, according to the color of the cap of fruit body, Flammulina velutipes were divided into two groups, the yellow strains and the white strains. But the result of the clustering analysis of RAPD shows that, the yellow strains and the white strains did not divided into two groups, and there is inherent relation in them. The heredity variation is not obvious.2.That, whether the cap of the fruit body is apt to open or not, influence the economic value of the fruit body. PCR was done with the S22 primer. We found a DNA sequence in the production of it. The sequence was correlated with the strains apt to open. It is about 1.1 kb.3. The result of RAPD also shows that, PCR was done with the eight selected primers. There were thirty-three polymorphic sequences in total, by which we can identify this strain. For example, in the result of the 18th and the first strain, which PCR with the S7 and SI8 primer, there is a special sequence respectively.
