The patch clamp technique has become the main method for cell electrophysiology research. To accomplish the automatic patch-clamp system controlled by computer system, to realize the automatization during experiment, the software system of automatic patch-clamp should be designed. The software system is the center of controlling for automatic patch-clamp system, is the interface between the patch-clamp and the user. That the system can normally work is decided by the application. The automatic patch-clamp system had been analyzed and modeled by using the method of UML in RUP. The user requirement was captured by use case in UML, and the system function for the user was described in the use case diagram. The class model of key field was made by class diagram, and the relations of classes were described. The dynamic model was made by sequence diagram, and the collaboration of objects and the order of sent messages were described. During the analysis of automatic patch-clamp software system, fires, all functionality requirements of the system had been expressed by use case diagram, then the complicated use cases were decomposed by sub-use case. Second, the key classes were obtained through the system requirements analysis. At last, the key scenes were described in detail by sequence diagram. During the design phase, on the base of the system truss we have designed every class, consummated the attributes and operations of every class, and designed the convenient user interface for the software system.
