Bacterium belongs to a kind of microorganism which has a close relationship with all humanity. It originated about 3.8 billion years ago, with characteristics of microscopic individual, simple morphology and widespread distribution even in extreme environment. Playing important role in the biochemistry circulation (carbon, nitrogen as well as other mineral substance), the energy transforms, biological catalysis and other fields, causes the bacterium becomes an extremely significant resource in the emerging industry and biomedical field. However, there are limited category on natural bacterial diversity, about 6,370 validly described species.The difficulties on traditional identification of bacteria are limited in their morphological characteristics. These morphological characteristics reflect the evolution process and genetic relationship of bacteria. Identification methods consist of table-identification and molecular identification, including the shape identification, the physiological biochemical identification, the protein level identification and the nucleic acid level identification. The nucleic acid sequential analysis method includes: DNA basic group sequence composition (G+C mol%), DNA-DNA hybrid, DNA-rRNA hybrid, nucleic acid probe, rDNA fingerprint atlas, 16S rDNA entire sequence determination methods and so on.This research mainly collected the published 16S rDNA gene sequences according to the different kinds and separated with Bioinformatics softwares. Compare the goal sequences with interspecies and intraspecies to checked the collection process. The result proved the 16S rDNA gene sequences were accord with the collection requirements and the informations were relatively reliable. Then the collecting and classifying16S rDNA gene sequences form a database for use. Used of the database to identified the different species. Through the database of information about the 16S rDNA sequence restriction endounclease site analysis, established system for identifying the different species according to the availability of restriction endounclease sites, how many sites and the different sizes of fragments. It is different with the previous methods which mensurate the 16S rDNA gene sequences .Take the Thermus and Enterobacter as the example,such result has been verified by analysis of electrophoresis simulation.
