Bioinformatics develops very quickly, the key point is translated from data accumulation to data analyses. The sequence analysis software becomes a hot spot. Which brings the speedup of biology research efficiency.The bottom-most mission of bioinformatics is sequence analysis, different arithmetic can bring different outcomes. And some improper parameter may make some important statistic information lost. So, the choice of sequence comparison arithmetic is very important.After researching bioinformatics background elementary knowledge, sequence comparison arithmetics and the current status of inland bioinformatcs softwares, the study develops a sequence analysis software by JAVA language. The software is used to analyse sequence, such as BLAST sequence comparison, amino acid finding, sequence accounting, abstraction sequence information and file format transition. The order is to supply a simple analyse window to researchers. The software can carry out all above functions.First of all, we construct the development environment. Including the fixing and the environment setting of operating environment JDK 6.0, the development platform MyEclipse 6.5. Then carry out all the functions one by one, noticing the syntaxis between each modular. After finishing, the software is encapsulated into a file, its suffix name is .jar, and the software is also running in JAVA environment.Test the whole software, invoke the functions to analyze fasta files, get reasonable outcome. All the functions, BLAST sequence comparison, amino acid finding, sequence accounting, abstraction sequence information and file format transition run well.
