Nowadays, bioinformatics is the most important area and advancing front of scientific development, and widely used in all directions of biology research, especially it has been greatly paid attention in the investigation of plant allelopathy using bioinformatics. By constructing and using allelopathy metabolic pathway prediction system, the methodology to predict the function and metabolic pathway of unknown sequence has been established. The main results were sumrized as follows:First ,allelopathy metabolic pathway prediction is built with the core of Smith-Waterman dynamic programming algorithm , and using Java language as the entire system environment, combining the MySql database to make it portability and good interaction in all platforms.Secondly, according to searching the serial number of gene on NCBI query and collecting the cDNA sequences and amino acid sequences, the datebase of phenolic acids and terpenoid metabolic pathway, which is closely related to allelopathy metabolic pathway, has been initialized.Thirdly, allelopathy metabolic pathway prediction system, which was introduced in this paper was used to study the role of plant allelochemicals, and the feasibility and practicality of the system are evaluated in terms of the gene sequence alignment and its comparison of the results .Finally, the more intelligent solution is proposed to solve the sequence matching with the reference of related literature, which mainly includes the space, time and three-dimensional structure of protein in my own improved assumption and direction for future research.
