Horizontal gene transfer (HGT),or lateral gene transfer, is refered to the transfer of genetic materials among biologic individuals, or between the biologic individual and its outside environment or happens among the organelles in a single cell. Horizontal gene transfer is an important factor of evolution and participates in biological diversity. There have already been found extensive horizontal gene transfer phenomena among the bacterias or between the bacteria and other biology. These phenomena arouse people the comprehensive and profound thought of basic biology problems such as the evolution of biology and formation of species, and people have begun to think about the impact of horizontal gene transfer on our true-life.We utilized the methods and technologies of bioinformatics to extract the sequence features from nucleotide sequence, and used these features as genomic signatures to comapare the degree of similarity among sequences. Then we can find the atypical regions in the nucletide sequence and put these regions as putative horizontal gene transfers. Following this strategy of the detection of horizontal gene transfer, we designed the tool for the detection of horizontal gene transfer in this way and integrated this function with the Genomic Sequence Feature Database (GSFD).We analyzed the stability of BBC (base-base correlation) and found that the BBC had the good stability in the genome except for few weights of BBC feature vector. We carried out a lot of artificial experiments to simulate the horizontal gene transfer events using the BBC, DRA (dinucleotide relative abundance), WF3 (3-word frequency) and RSCU (relative synonymous codon usage) to represent the tested sequence respectively. We found the BBC had the preferable species-specificity in contrast experiments, and got 95% of species specificity in all 3 tested species. Due to the above reasons, we selected the BBC as the representation of sequence to detect the horizontal gene transfer.
