As one of material bases of life, proteins play a big role in all kinds of catalytic reactions, regulatory metabolizability, resisting pathogenic microorganism and controlling genetic information. Recent progress in the sequencing of genomes has had significant impact on biomedical research leading to the development of a new field called Proteomics. The major research field of Proteomics is to analyze and identify the constitution of proteins. All of proteins need to be characterized, that is to say, they must be separated, identified and patterned. At the same time, rapid development of mass spectrometric technique makes MS/MS become the key technique in current high-throughput Proteomics, especially in the studies of identification of protein complex and analysis of protein network. At present, high throughput scoring algorithms have been applied in Proteomics that used to find the match of a tandem mass spectrum to a predicted mass spectrum of a peptide within a database. However, these algorithms could produce a significant number of incorrect peptide identifications. So developing new algorithms to increase the accuracy of peptide identifications is still the hotspot of Proteomics research.Therefore, first, we improved Projection Graph Rotation Analysis and expanded its applied range for the multi-component system of proteins. Second, we proposed a preprocessing strategy of tandem mass spectrum based on the chromatographic retaining time, which utilized the information of the chromatographic retaining time. Then we used it to resolve the datas of protein LC-MS/MS system and got a wider sequence coverage of amino acid and a higher score of protein identification.The main work of this paper can be divided into three parts. In the first part, Projection Graph Rotation Analysis was applied in the system of protein LC-MS. In this section the principle and the algorithm of Projection Graph Rotation Analysis were discussed. Furthermore, based on the concept of hyperplane, we made an improvement on the algorithm and utilized it to deal with the ternary system and the five-component system.
