The oceanic research and exploit grow to be a widely hot field and how to understand the oceanic feature and terrain becomes a fundamental project. Compared to continent, the bottom of ocean is even larger and strange as well. GIS is concerned with the spatial data's gathering, management, analysis, presentation and applications, and it is a comprehensive subject from multi-subject. It is a basic but significant task on how to deal with original spatial data from current marine survey technology and relevant historical data, understand oceanic bottom from the computer's view, then make its terrain and feature clearly and obtain accurate geo-spatial model.In general, there are several challenges in MGIS' (marine GIS) building. The first is complicated but uncertain relationship between spatial data and non-spatial data. Secondly, MGIS is due to gigantic data range. The third is multi-resolutions of spatial data and etc. These issues bring big challenges to current GIS theory and technology.Hypergraph is more comprehensive from graph. It expresses edge and vertex on definite set, and its edge and vertex can be exchanged roles in a certain condition. Hypergraph Based Data Structure (HBDS) gives more theory on hierarchical, non-hierarchical and hyper-multi relationships and so forth. These theories make new solution possible on MGIS' 3D model and its technology renovations.This paper's work is one part of Nature Science Foundation project "A Hypergraph Based Marine 3D Model". Based on its 3D concept and logic model of former study, this paper researches specific terrain of marine bottom, and its hyper-relationship concretely, then constructs some local area's HBDS objects;on the other side, this paper's work also includes new method of graph theory's logic relationship and hypergraph theory's logic hyper-relationship and the programs' developing on terrain characteristic's extracting. It is inevitable and useful on deeper submarine terrain's understanding and the whole 3D HBDS model's physical construction, spatial database building and MGIS applications.In the finality, the problems requiring further studies such as terrain characteristic extraction based on mathematic morphology and multi-solution's original spatial data, spatial data-mining based on hypergraph etc are discussed.
