Abstract/Summary:
I propose analysis methods for high-throughput gene expression data. We develop an algorithm for deconvolution of isoform-level expression measures and apply it to the study of nonsense-mediated mRNA decay in fly. We use tiling arrays and deep sequencing to extend the annotation of the yeast genome, with a special focus on short-lived transcripts. And finally, we examine biases caused by using random hexamers for the priming of reverse transcription, in transcriptome sequencing using the Illumina Genome Analyzer.
