In order to give effective molecular makers for maker-assisted selection (MAS) on early production performance of chickens, the systematic investigation were conducted on New Yangzhou chickens, which was bred by Animal Science and Technology College of Yangzhou university for egg and meat production, to reveal the effects of the OPAY02 molecular makers and the EAV/DNA fingerprinting band-J molecular maker on early production performance. The chickens randomly selected from three different raised populations named pop.l, pop.2 and pop.3, respectively. Among the three different New Yangzhou chicken populations, there are two successive generations pop.2 and pop.3, the pop.l is independent generation. The early production performance include early bodyweight, meat performance and meat quality, the traits measured are varied in different populations. The early growth rule of New Yangzhou chicken were studied on pop.l and pop.3, the heritabilities of early growth bodyweight were estimated by using the method of intra-unit full-sib intraclass correlation and Restricted Maximum Likelihood (REML). The PCR reaction condition used in RAPD with arbitrary primer OPAY02 were initially optimized and arbitrary primer OPAY02 was used in PCR to amplify and get the two polymorphic bands 1660 and 2326, the two RAPD polymorphic fragments 1660 and 2326 were cloned and sequenced. Based on the sequence data of the cloned fragments, two-fold primers were designed to convert the RAPD markers to more stable SCAR makers. The stability of OPAY02 RAPD markers have been analyzed by corresponding SCAR amplified markers. General Linear Model (GLM) was used to find out the correlations between single OPAY02 RAPD marker or OPAY02 SCAR marker and early production performance, and between the combinations of OPAY02 markers and early production performance on pop.2 and pop.3 respectively. Based on the sequence data of 1660 and 2326 molecular markers, blastn software were used to search identical sequences on internet chicken genomic DNA database and some useful bionformations were derived. GLM was also applied to analyze the effects of EAV/DNA fingerprinting band-J on New Yangzhou chicken's early production performance and the effects of all kind of combinations between molecular markers 1660 and 2326 of OPAY02 arbitrary primer and the EAV/DNA fingerprinting band-J. The two fragments were orientated on chromosome of chicken by using in situ hybridization (ISH).Results obtained are as follows:1. New Yangzhou chicken has high growth rate at the initial stage of development, the average bodyweight of pop.3 is 1154.47g at 12 weeks. Gompertz, Logistic and Bertalanffy growth curve models were applied to fit the growth process of New Yangzhou chickens at population level. Gompertz is the best in three growth curve models, though the indexes of fitness (R2) of the three given models are very high and exceeds 0.99,Bertalanffy model is not suitable to describe the growth process because of the over estimated maturity bodyweight. Based on the estimated curve model parameters, the early growth of New Yangzhou Chicken is prior to that of some bred breeds for egg and meat use in China and that of native chickens in China, and slower than that of meat type breeds. The bodyweight growth rate is slower than that of the leg measurements.2. Originally, the heritabilities of early growth bodyweight at 0, 2, 4, 6 and 8-weeks were estimated by using the method of intra-unit full-sib intraclass correlation and Restricted Maximum Likelihood (REML) with mixed model in New Yangzhou chickens, the value belongs to middle and varies from 0.3 to 0.4 except the 0 week bodyweight, it is suitable for detecting the molecular genetic marker associating with the early growth bodyweight and in favor of maker-assisted selection.3. By using the optimized RAPD-PCR conditions of OPAY02 arbitrary primer, it was easy to get the two targeted polymorphic bands named bands 1660 and 2326, by cloning and sequencing and later converted to SCAR-markers.
