Arthrospira(Spirulina) is a kind of noticeable cyanobacteria not only in their nutritional potential but in their special biological characteristics. Although the molecular genetic studies of Arthrospira initiated earlier, it lagged behind other complete-sequenced cyanobacteria, such as Synechocystis PCC 6803, synechococcus sp. WH 8120, Anabaena PCC 7120 and Nostoc punctiforme so on. Only 30 genes of Arthrospira have been cloned and published till now. The genomics study of Arthrospira is in a blank and even lacks understanding of Arthrospria genomic characteristics.The HMW fosmid library of Arthrospra maxima FACHB438 was constructed in this study by optimizing the construction protocol based on its special structure and content. The fosmid libary contained 4300 clones. The recombination frequency was 97.1% and the average insert fragments were 36.1 kb. As a result, the library is 27.9 equivalents of Arthrospira genome. This study will lay the foundations for further understanding of molecular genetics features, developing comparative genomic studies, drawing the physical map and even the complete sequencing of Arthrospira maxima.The contig map basing on sequence-tagged sites (STS) is the most popular, the highest resolution physical map. 100 clones were selected randomly from the library in our study to duel-ends sequence and 14 special STSs were conducted to design primers. 127 positive clones were obtained through several screening by STS-PCR pooling protocol, and four contigs were clustered depending on the relationships of the overlapping clones. The contgs also lay a foundation for physical map.A total of 719 clones were selected randomly to end sequence and 602 sequences were obtained.
