With the increasing rate of innovation contribution for national economic and social development, enhancing the capability of independent innovation, building and improving the national innovation system has become the basis of China's innovation-oriented development policy. The innovation team formed and developed in the universities and science institutions and high-tech corporations has become an important link part in the whole innovation system. With the unique teamwork structure, the innovation team plays a strong vitality in today's modern scientific research. How to define the cooperative performance of the innovation team, how to effectively manage and improve the cooperative performance of the innovation team, has become an important research topic.Base on the economic theory the research gave the definition of the innovation team's performance. Though the research based on the industry cluster theory, a life cycle model has been created to analysis the resources and institutional factors affecting the performance of the team. By using the principal - agent theory and the team production theory, the research put attention on the team's internal and external institution constraints and incentives to its performance. With the conclusion of the economic analysis the research formed a performance appraisal index system with the use of analytic hierarchy process (AHP). Using non-parametric econometric method - the Malmquist index based on the data envelop analysis (DEA), the research evaluated 20 team's data samples and made a relevant empirical cases study.This study attempted to combine the economics and management theories in solving the problem of performance evaluation and management. With the use of input-output econometric analysis attention to the efficiency and technology change, the research up leveled the focus of the performance evaluation study.
