Pepper (Capsicum annuum L.) germplasm resources is an important material basis for genetic Improvement, research the kinship of pepper germplasm resources is an important basic technique used to pepper breeding and hybriding.Studying the genetic relationship of 45 pepper combining molecular markers and morphological markers. the main study conclusions were as follows:1, The average coefficient of variation of The 45 pepper varieties (lines) based on the phenotypic characteristics is 40%, the average diversity information index of the 45 pepper varieties (lines) is 5.61, the material used in this study phenotypic differences are more abundant and Euclidean distance between between between 3.14-11.44, This shows that the material used in this experiment is rich in genetic diversity.2, According to fruit type, fruit color, fruit length, plant height, plant width, main stem height, etc. the 45 pepper varieties (lines) can be divided into 9 category. in the Euclidean distance of 3.14.3, Principal component analysis results show that:the first three principal components of the cumulative variance contribution rate is 53.97%, the first principal component reflects the fruit size, leaf size, plant size and other quantitative trait. The second principal component mainly describes the quality characteristics in different organs or the characteristics of color. The third principal component mainly describes the quality character of the fruit.4, A total 51 pairs primers used in this study,among them,28 pairs primers produced 95 bands (size ranging between 150bp-300bp), of which 80 bands(84.11%) showed polymorphic,Each primer produced 2-5 bands, with an average obtained for each primer is 3.56 bands. Based on SSR markers, the Euclidean distance of the 45 varieties (lines) varied from 0.61 to0.93, in the Euclidean distance of 0.79 to 45 varieties (lines) divided into six categories,5, The main effect of the constructed maps and SSR molecular cluster results were consistent.8 groups of Pepper varieties (lines) is an independent, The distance between each material is distant,This confirms that the genetic distance between these species is larger, the genetic basis is wide, if used for hybridization with this materials,there is a larger selection of space.6, Two markers are confirmed long pepper and conical pepper is more close. Two clustering methods material 38,44 have been classified as a class separate from other materials and greater distance. Material 44 come from Xinjiang, between it and other materials is a great genetic distance.7, Molecular markers and morphological markers results can be verified with each other. studies show that molecular markers is an important way to pepper breeding.
